Wait.. wait.. wait... Physical goods and the support ticket system are going away?  Are we going to be able to add Shopify and Zendesk to the cloud system or do we need to integrate a whole bunch of services that basically defeat the entire purpose of a cloud suite?  I have much less need for a paid lesson market than helping a user with a question.

I also use the commerce app to sell services where someone can upload a file to be edited. My contact us bottom is run by the commerce help support feature. IPS taking away these two important feature will affect my website negatively.

The use of the Pages database relationship field creates a comma-separated list for outgoing and incoming links. This is usually fine when there are just a couple of entries. 
But there can also be hundreds of entries and then the field becomes way too limited. Suggestion:
Ordering becomes an issue. With 100+ entries, there needs to be admin-defined ordering based on fields (e.g. title or custom fields) or something like record ID, publishing date et cetera. Just like it exists for the database itself. In fact, taking over the ordering from the specific database being linked would probably solve it for most cases.  Pagination becomes necessary when there are lots of entries.  Template. Make the field output part of the Pages template system, so it can be customized on a database level. (So far, we had to hack the theme templates, but that won’t be easily possible anymore in 5.x).

I make a copy of my database. After the copy, the problem with 'Compact' table type was resolved.
 
Then I use this process to convert MyISAM tables to InnoDB
From now, this seems to have solved my original problem. But I haven't finished testing in all the apps

This depends on the logic within the template. The one working may not be accessing the problematic part of the code this never trigger an error. 

Unfortunately IPS does not offer support regarding custom templates.  If you’re not comfortable troubleshooting them, there are 3rd party resources available that have Pages expertise. The link below filters known developers to those that have specific expertise with Pages.

@opentype I know is great with the Pages application… he is able to make it sit-up and do tricks. 

You would simply upload all files and folders from the package, overwriting those which already exist. Some folders/files will be created so may not appear in the downloaded package.
You need to download again if you ar enot seeing /admin/ in your download, as that should indeed be present
