I see this alert in ACP, but there is no box to apply the batch in that location

This is the "top left box" (more like middle left) you find under AdminCP > System > Get Support. Just click the Fix This button.

i recently made an upgrade, but if it covers this batch, i shouldn't see the alert

You have an 'optional patch available' right there - the 'top-left box' that isn't really a top-left box.
