In email notifications, there are 3 links back to the website as "http://website.com".

Where is it getting this value from? Why can't it use the actual web address of the site in IC cloud along with https://www. ?

However, the Logo, buttons, Notifications and Privacy Policy links are marked up properly.

Is the link being generated from user content?

The software would only be aware what it has been told of. I am not able to reproduce this so we would need to see what you're seeing as an issue here.
