How can i clean folder "uploads" without affecting my forum? i think it has a lot of unnecessary files there. 

also what else i clean up to make my backup easier and faster ?

why there are so many files in the first place? members rarely upload attachments, and disabled this option:

Run any FTP soft to count which folders are biggest.

FlashFXP can do that for example.

All folders are "good". 🙂
