You're going to need to fix the permissions:

User Accounts > Fix Permissions

I use that for my Dev Box but I'm not sure I would use it in a production environment.  There are a bunch of better panels out there.  You might want to check out OVH they have VPS and dedicated plans with cpanel included.

The 500 error is probably related to an .htaccess file.  Try renaming the htaccess file in the directory and see what happens.

You should also check the logs to see what's the error if you can't figure it out.

Also try rebuilding the vhosts

Apache Settings > Rebuild Virtual Hosts

The "Fix Permissions" is the reason I would never use Centos Webpanel in a production environment.  It messes things up.  I would restore everything from your backup and try to upgrade again.

If your ACP was working before, it's probably not IPS, but more likely Centos Webpanel.  Like I mentioned before, I use Centos Webpanel for my dev box and it will mess up sites when you do the Fix Permissions.  Use something like Filezilla and look through the files on your server - especially the htaccess files.  Make sure the permissions are correct and change anything that isn't correct.  You might also want to delete the cache files manually.

On the other hand, what do your PHP logs look like?
