Can this be handled better?  The member hasn't a clue on how to fix this issue.

In this case we have two payment gateways for financial reasons, subscriptions are paid into a particular bank account and everything else to another.  This should be made clear up front when a member adds the products to their cart by displaying a message advising them to separate the purchases .  Or better, advise them and split the cart by payment method into two separate purchases.
