If the bad word filter has the option to block all urls or anything starting with http ot www or has a .com/ .net etc extension EXCEPT
a particular site like youtube.com then it would be good.
I want no active links, but want to post youtube videos, but when the filtwr is activated, youtube videos also stop working.

Or is there a way that I am missing?

Then use the URL whitelist feature to allow Youtube links.
