4.1 header problem

I've recently just upgraded our IPS from 4 to 4.1.2 and we are getting the following problem with the header styling:

As you can see some of the background seems to be missing below the navigation.

The only custom CSS we have is for something on a different page that only applies to a custom class. Other than that, it is just the default template.

I fixed this with custom css:

#ipsLayout_contentWrapper
{
  background-color: #fff;
}
