I have it set so support members can only access commerce although they receive this message when trying to access the adminCP

If you can update your access details on file, and then put the issue admin name in the notes, that would do the trick. You can do this from your client area, by selecting your license and selecting to review/update details

Could you please go to the Client Area and download a full set of files then extract those to your computer. Then please upload these to your server, overwriting what is there. Then please have them try again.

No, nothing like that.All that stuff is stored in the database.  From the error that you posted, it looks like a case of missing file(s). Reuploading the files will take care of that.

So, when I upload and overwrite my old files it asks me to install the software again. I have a backup created so I didn't lose anything though.

Have you really only overwritten the existing files or replaced the old directories with the new uploaded ones( some FTP clients do this with a cryptic confirmation message)
