Upgrading with modded files

I tried to do the upgrade through the AdminCP and it's not allowing me because I have modded the login.php and register.php.  Does this mean I have to download the full package and upgrade that way?

Yep, think so. But please be sure to check all your files after upgrading - maybe some modifcations are lost ...
