I use Commerce for subscriptions only. Store and Support are on the deprecation list. Question: can I disable the three modules in ACP that I do not need? And then still have my subscriptions run without issues?

This is incorrect. Support is on the deprecation list. Physical items within store are on the deprecation list. Store itself is not. In answer to your question though, you could disable those if you dont use them.
