If I were editing a theme in the Edit Theme option, how would I include PHP variables in those files? If not in the theme files, then where would I put said PHP variables?

Editing the theme template to accept the variables is only one part of the process - those variables would need to be passed to the theme template, which is a bit "harder" to do (you'd need to write a plugin).

What exactly are you attempting to do?
