I accidentally Restored Default Configuration on the menu manager, and then published it... Don't ask why, but I am wondering what table controls the menu manager, I'd like to restore it from a backup. I assumed that it was core_menu, but that does not appear to be the case, the site and the menu manager inside the ACP is showing the default configuration. Am I missing something blatently obvious?

It's indeed in the core_menu table. If you restored it, make sure to also run the support tools to trigger a cache rebuild, because the menu is stored there too.
