I had a moderator purchase a subscription and it replaced their mod status with the subscriber status. How can I prevent this from happening or do I manually have to add moderator as a secondary group? 

Also, how can I make both group images show up when they post or in their profile?

On the same page you set up the subscriptions, you will see a settings button at the top. From here you can set protected groups

You can probably set your subscription to change secondary groups: Add customer into secondary groups.

I want it to be primary because primary is what shows, right? 

So I don't want an ELITE member to still show as a regular member.
