After upgrading to IPB 4 (From 3.4.x) I lost all the quotes on posts. Now the quote tag appears instead.

This is a question of waiting the board to rebuild the post ? (I upgraded yesterday)

Check your ACP -> System tab page.

Are there background tasks running at the top of the page?

If so, those have to finish, since a few are related to rebuilding quoted text.

Once they have finished, however, if quotes are still appearing incorrectly, please file a ticket to Support and they'll be glad to assist.

Mine did the same, all tasks ran been on 4 now since the start, is it worth putting a ticket in now months after moving from 3?

I'd suggest filing a ticket to support, yes.

I don't know that they can (or can't) be fixed, but support would be able to determine that.
