Lost all quotes after upgrade to IPB4

Check your ACP -> System tab page.

Are there background tasks running at the top of the page?

If so, those have to finish, since a few are related to rebuilding quoted text.

Once they have finished, however, if quotes are still appearing incorrectly, please file a ticket to Support and they'll be glad to assist.

I'd suggest filing a ticket to support, yes.

I don't know that they can (or can't) be fixed, but support would be able to determine that.
