can the constants.php somehow be used to point to a your custom favicon?

or maybe in the download package use a distinct folder JUST for the items that we need to not overwrite (favicon, meta img, etc) with instructions on where to upload them if its fresh install?

then people upgrading existing would not have to delete the items manually before uploading and auto upgrader would (I think) also work ok.

Not currently, but it won't be an issue in IPS4.
